Correct, only the active rune charges. The friend bonus to extra move is nice. It just popped twice for me in one battle.
Transmute runes come in handy to help with recharging -- especially if you have two runes that use the same color. (Yesterday I posted that I had been enjoying using the Toxin, Enchant, and Transmute-to-Fire runes together.)
Favorite runes: Elemental mastery, all 5 - most already level 10. Life steal 3 Enchant Transmute - element depending on situation Stun
It just seems more efficient to have only one rune using a color so you have an extra option for a mid-battle recharge. For example, if you have Toxic and Rejuvenate, you have two color options to recharge a useful skill. And both skills rock and will really help you. If you have Rejuvenate and Stun, you can only use one color for a mid-battle recharge, your flexibility is limited. Since you can only bring so many active skills, bringing Rejuvenate and Stun together is not as good a combo as Toxic and Rejuvenate. Same with Enchant and Toxic. I no longer bring Enchant to boss fights for this reason. Its a great skill, but its never ever going to get recharged during a boss fight, because Toxic is effective with one bar. So if I'm bringing two actives, its probably Rejuvenate and Toxic. If I'm bringing three actives, Weaken to Element is attractive because it works with any element. It recharges slowly, but is effective at one bar. Or Convert to Element, for the same reason. Granted, for bosses strategy might be different, but for routine hard fights (like the 5-10 before the boss) separating your colors seems to be the way to go.
I'm sorry, I'm having some trouble understanding why two elements active skills is superior. I can't understand what the pro/cons of having two different active skill elements. You can't charge both of them at once. If you know your next pattern will heavily shift towards one color you can change to that skill to refill that skill, but the way I play usually I try to stack colds in a way that will allow me to get one big turn every 4-7 turns that fills up about .75 to 1.5 of a color anyway. It's not hard to manipulate the big turns to crank out getting 2-4 cross lines worth of colds, although there are rare cases when colds just don't spawn in a way to get/trigger crosses. I am thinking about replacing stun with transmute, but I haven't come across a cold transmute yet. Also, does toxic damage also work with drain?
Yes. Well, at least with the 8% damage on turn 1. The 1-2% damage on subsequent turns, not sure. Its getting really tough to do these levels without getting the skills refreshed in advance. I got hit for 4200 damage with 80 water resist in addition to 80 something armor.

Add me on Game Center, ArtNJ. FYI, Life Leach II goes to 5% at level 2, the same as Life Leach I at level 3. The difference is that the next level costs 900 for Life Leach II and 1350 for Life Leach I.
I like toxin, but even at level 3 it's still just not doing it for me. PLUS it's another red to refill. I use enchant a lot & a fire change refills that, then the change refills on anything. The best part about stun is that with a good weapon (116 attack + 50 plant) & high level mastery runes, I can win just about any match in 1 round, 2-3 for bosses. Currently half way through area 14, so most enemies are level 24 and up & they all have more HP than me. Some of the regular minions are even over 100k hp. Our guy maxes at lvl 25 w/ 50k hp.

Yeah, I think you nailed it with this explanation. Despite my earlier posts I'm now having issues with this too. Tried going back one day, and then to present, but that didn't fix it. That made me stop using that trick! Damn game has me hooked. Love the rune system. But hate that you really can't do more than 1 (maybe 2) battles in a row, despite my life drain runes and drain weapon.
What are the blocks that sometimes come up in the tiles? Just something to get around or clear with arrows? Also, what are the elements the sometimes come up with white stuff hanging off them?
Block can be cleared with arrows or adjacent items. In other words clear an element right next to them 2-3 times to clear them or arrow through them. The goo can only be blasted through with an arrow.
Beat the final boss. 100% on every level. Anyone else get there yet? How about that ending? ALSO anyone figure out what the ability on the special swords does yet? Fire slayer etc.
