Same here. Checked every inch of a few of the levels and no dice (or skull). Thank you for the awesome character recommendation TRB4! You were absolutely right, the agent makes the game so much more fun. It's so sluggish with the main guy. Saved me a lot of time and fake money!
I'm going to try to tweet @ravenousgames and see if we're missing something or are there only certain levels with skulls.

So, since I decided to go with the agent, I uninstalled and redownloaded and am now playing from the very beginning. Tedious? Yes, but I wasted a lot of skulls and money on three characters and multiple weapons last game so now I'm just gonna grind and get what I want first.
Last game my first character purchase was the Android. He wasn't all that impressive but for $250 he does pack a bit more juice to his shots. I used him and the Twinshot upgrading both occassionally. Then I decided to go with the Ninja and that is a really noticeable difference. I had fun with the Ninja. In comparison to the Android, he's a total badass. Now though, having gone with the Agent, he's the real bad ass, he's almost too fast
I really wanted to like the 2nd one but the necessity of skulls for upgrades ruined the experience for me. Is it the same for this? Or can you choose to upgrade with coins OR skulls now? All in all, how is the currency balance compared to the 2nd?
1. You DO need skulls for upgrades. 2. Balance is pretty much the same in this one. So if you weren't fond of the way RH2 worked, you probably won't feel much different about this one. That said, if you follow some of the tips from TRB4, you may find it to be more fun and less grindy. To me, this is very similar to the first 2 games, but I liked both of those quite a bit. I do think they could have broken some new ground by adding some new ideas. The thing that sticks out the most to me is the repetitive level aesthetics.

I still haven't finished Rh2, but for a buck I can't pass. Also... I hate to post an off topic comment here...but will we ever get a Burrito bison update to fix the game breaking bugs?
With everybody not locating skulls on so many levels, maybe we should compare notes on which levels appear to be missing skulls. In the 1st compound I have not found skulls in 2-6,8,9,13,16 and 22. Anyone else?
