I'm not entirely sure what you mean by filling the 25% bonus at every stop. The planes only get the bonus when all passengers/cargo on the plane are going to the same destination so the plane cant make paid stops anywhere other than the last stop. There can be flights full of passengers/cargo going from Tokyo to LA but obviously they will need to stop at cities to refuel as I don't think there is a plane that can make it all the way (not 100% on this) as the range isn't great enough. With this there are stops but none are paid.
I meant, in the case of Honolulu to London, do people: Sit Pearjet or Aeroeagle at New York or Boston, feed it with London passengers and cargo with smaller planes, make a single flight that stops to London and get paid. Or have the Pearjet or Aeroeagle sit at Honolulu, fill it with London passengers and cargo, make a flight to London and get paid (making stops as needed) Or have the Pearjet or Aeroeagle sit at Honolulu, fill it with Los Angeles passengers and cargo, make a flight to Los Angeles. Sit at Los Angeles, fill it with New York passengers and cargo, make a flight to New York and repeat for London. Seems like people are only doing the first option.
I have never done the third option, I wouldn't class that as a flight from Honolulu to London either. Both of the first two options are good. The first one is the best I would say as you would fill up the aircraft the fastest but profits may be lower because of the cost of the feeder flight (if you lose money from it, I know that you can make a bit by using big planes and carrying paid passengers/goods). If you sit the aircraft at Honolulu you should not really feed it because those passengers/goods will come from cities that are closer to London and will not make as much as jobs appearing straight from Honolulu. Also because you're not feeding it you will have to wait longer. So the first option is really the best so that is why it is used the most.

Big planes go to/from Los Angeles and Beijing, carrying either a full load for Los Angeles or Beijing, or carrying random stuff for the feeder airports the other end if there isn't a full load for Los Angeles/Beijing ready. They'll also take the high Bux jobs when there is enough for a full load. There are probably better/more efficient ways of playing though.

I was still fumbling around when I made my first post, trying to figure out how to work the long flight to London. Feeding and waiting for job refreshes works out fine. As you recall, my daily average revenue was 91,000 and it's now jumped to 102,000 already, with a single Pearjet doing the heavy lifting. Everything else is just feeding it or doing random unrelated jobs. Will keep on doing this for a little while to build up more money. Any thoughts on what I should do with my Class 1 planes? Gradually replace them with Aeroeagles and Pearjets? Keep Birchcraft? Close Dallas?
well since hitting level 26, I decided to shake things up a bit. I was doing LA, NY, London, Tehran, Tokyo. now with the cyclones (level 3 distance)I am doing LA, NY, Cairo, Seoul. I only have 4 planes going at the moment, but I get a full plane with little wait time. I need 4 more cyclones then i'm done adding planes. daily rev is 775,000 with 4 cyclones.

Quick question: If you retire a plane to the hanger and reactivate it later, doesn't it keep all the upgrades you put on it? Also, is anyone else having a bug with the transatlantic achievement? I've made a flight from Boston to London, but it won't unlock the achievement for me. Just thought I'd ask here.
Planes in hangar do NOT keep upgrades. This is a confirmed bug and nimblebit said should be addressed in next update. Transatlantic flight achievement is also a confirmed bug and will be addressed
You are doing fine with ur current level. I guess you could start expending to the east, closing down class 2 airports and upgrade ur planes etc. With a aero is better than pear and in the end I am aiming to M type jets with more positions and longer range.
According to the distance calculator I've been using cyclones can't make the Cairo to Tokyo jump, even fully upgraded. Just wanted to make sure distance calc is wrong and cyclones can make that trip (assuming 3 distance upgrades) Nevermind, realized you said Seoul
