I don't have the GC version, but I do have the wii version. In my opinion, I prefer the Wii version because it's a lot more fun to play with. You can do certain motions too (like swinging a sword) to actually swing the sword in the game. The Wii has better graphics than the GC (from what I think anyways) and because of the unique Wii remote and nunchuck (both are needed to play the game), it gives more freedom to your arms, which makes it easier to shoot the bow and arrow in the game as well as the hook shot. Plus, it's just darn fun using the wii remote to fish in the pond after a great day of defeating evil. Don't worry about adjusting to the wii remote and nunchuck, because the controls are very intuitive. The nunchuck is just a controller with a joystick on it to move Link in the game. The Wii remote has a couple of button to perform actions such as setting your weapons and selecting them, talking, performing actions, and if you swing the remote, Link will swing his sword. Also, if you set your bow and arrow and want to aim at a target, you can easily just point your remote at the screen and move the cursor around with remote (like those time crisis arcade games) and in my opinion, i like this better than using a joystick on a classic controller to aim. Altogether, I feel that the Wii controllers are a better choice for playing TP because they're intuitive, fun and makes game play fast pace, which seems to justify TP's gaming style. I hope this helps and sorry about the long rant.
