Did you back up just the apps, or your entire iTunes folder?

I'm not sure if there is an easier way but what I would do is set up itunes and set it to the right account after that I'd work out where the .IPA files go I'm not sure what folder to be honest it depends on your system.

Once everything is where it should be I'd drag the whole lot of them onto itunes I know you can import them this way as I've done it to revert to older app versions.

I've all my ipa files copied onto an external hard drive for similar emergencys I'd hate to have to download them all again.

I've no clue then only thing I can suggest is making sure you have itunes set to the same account as before. I'd actually expect it to copy the files from the device in that case but Itunes seems to make crazy decisions all the time.
Also make sure you do the authorise this computer setting just in case.
