Use the file sync option at the bottom of the app tab in itunes after you plug your ipod in. Transfer the game files (probably zip files) to your iDos folder. Then launch iDos, unzip the files using DOS commands, and start playing. There is a lot more information in this thread, so just start reading until you find what you need.
Have a look at here: http://forums.toucharcade.com/showpost.php?p=1378271&postcount=41 You need to compress the downloaded folders first on your Mac because even if the downloaded file was a zip first—OS X will decompress them automatically after download. So compress first and make a *.zip file manually. Advantage: The original folders will show up after unzipping in iPad/iDOS and you don't mess up your C: drive with a bunch of single files. I described that here http://forums.toucharcade.com/showpost.php?p=1380796&postcount=661 HINT: Eventually change the filename of the *.zip to 8 characters before uploading to iDOS/iPad. It will be easier to handle because DOS doesn't like long filenames. Don't mix upper and lower case letters in the filename.

Installing Win 3.1 now, gonna start playing around. I just noticed, on the iPad version, with the UI in portrait mode, there's a Windows 9x logo at the top to the right of the floppy drive.
The gross looking stickers are a nice touch. Seeing that was one of those "so it wasn't just me" moments.

Ooh! Got Pushover working at pretty much full speed with SB sound and keyboard control, ~2000 cycles. Sweet.
one quick question : in which directory should i put my zip file? i will put them on my iPhone thanks to SSH (i can not have iDos in iTunes...)
iDos Wiki I was thinking, with the wealth of information here, it would be great to set up a wiki, or at least a quick compatibility list. maybe a sticky at the start of the thread?

@ jerivier if you have sb settings, swipe top bar, tap more, scroll to app folders and find iDOS. That shows the random letters/numbers.
