Did apple really get rid of being able to backup IPAs to your computer through itunes? I must have missed this news.
They are automatically put into your iTunes Media folder on the computer. I usually just back them up to a flash drive from there.
They got rid of it I don't remember if it was an iOS update or an iTunes one but you can't transfer them from your phone to your computer anymore.
Yeah, it's a pain in the arse. I think they did it because of app slicing. Basically because your device won't hold the assets needed for other devices you wouldn't be able to pull a full backup of the app off it.
What are we supposed to do with games that got removed on the app store now? It seems like apple is really trying to destroy their own platform.

I've got iTunes 12.01 which is the last version in which i-FunBox works AFAIK and I download IPA's perfectly with that one. I sync with my iOS 7.1.2 devices and they work great.
No chance anymore. Dunno, but maybe jailbreak can help. But no IPAs are backed up from your device to your PC or Mac anymore under iOS9.
Apparently after enabling App Slice, the ability to back up app purchases from iOS was removed. Haven't tried it but one should still be able to download apps from iTunes on OS X/Windows and back it up from there. My 4s on iOS 8.3 is still able to back up apps so seems to be OS related.
