The problem is, if you have 2 empty, adjacent spaces enemies can spawn there. This is fine at first as you can be clever in how you place your rooms. However, every time you upgrade your main room, the entire base gets bigger. This would be fine if you also unlocked lots of new rooms every time you upgraded, but generally you only get a few new unlocks. Thus as your base gets bigger, it quickly becomes less and less fun to defend as rather than make the most efficiently defended base, your are constantly trying to mitigate gaps and make the least vulnerable one.
